Why did Caravaggio paint Thomas putting his finger in Jesus' wound? Did he not read the story properly, or was it just artistic licence?

Because in the story Jesus asks him to do so. And Christians, and especially Catholics are obsessed with pain, suffering, wounds, blood, torture and gore.
